No, this is just one of her many anxiety disorders. She don’t want to stand out in the crowd. This has nothing to do with being modest.
After Rika pointed out that she looks sexy she became total insecure and that made her change her outfit completely. Wearing this plain clothes makes her feel more secure now but on the other hand Kodaka complains that she is wearing those clothes even on his date with her, which of course gives him the impression that she is not romantically interested in him, as he expects from a girl that she should dress herself more attractively if she goes on a date with him.
You will see this in the second anime season anyway. Yozora becomes totally frustrated because Kodaka does not show any interest in her – for some good reasons. Her antisocial behavior now comes into play and Kodaka has some expectations she can’t fulfill. Going out with her is no fun and all those flaws she showed in the first season makes it impossible for her to become his girlfriend.
The girls don’t consider Kodaka’s feelings. If they are interested in him they have to adept towards him and not the other way around. Kodaka wants a normal relationship with joy, fun and love in his love. And there is only one girl within the group that meets his expectations. Guess who…

Let’s wait and see in that case – honestly, I’m pretty sure you’re correct for the most part, the only issue being, you’re perhaps misinterpreting the characters emotionally somewhat.
